I believe we're supposed to find out in "The Plan" She's definitely going to be part of the movie, I'm pretty sure I saw her in the trailer from CC.

I think she airlocked herself....I think there's "suspicious activity" in one of the launch tubes later in the ep (Gaeta mentions it, I think)

I think she was head!Six the whole time - The ehad characters could make themselves visible to who they choose if Kara was any indication (*mutters*)

So then once she had done her thing, she just vanished again. That's my theory, anyway ;)
