Pretty much all of this is how I read it, too. Given body language in the photo of the three of them, they spent a lot of time together, and became real friends. The scene in the brig always showed that it was a complicated friendship, but a real one. The near frak meant that they were on their guard against it ever happening again – which can explain their overwhelming chemistry and why it took so long for them to actually consumate it, because of the guilt involved, and not just from the fact that this time they were both cheating to do it. It was the fact that they were cheating on Zak that made it so devastating to them, not the fact that they were cheating.
To me, the timing of the table scene with the ending implied that the whole of the intervening years was the journey they had to go on to get past it, and that they finally had. The resolution and absolution was finally there. They're eternal counterparts, and as such the only thing that can break the connection between them is them. This whole time was them (eventually, and with much complication) mending their connection. I don't care what different planes of existence they're on – in fact, they can go anywhere and be apart as long as they like, because their bond is now unassailable.
