DPP: Shades of Gray

There were many areas of BSG that were vaguely illustrated or just plain skipped over. The year on New Caprica before the Cylon occupation is the most obvious, but there's also the pre-mini time period, post-finale/post-poof, and the time between beating each other up in UB to having an affair in EoJ.

Because of the lack of canon information, many people make up their own head!canons to give them the details the show didn't, which brings us to today's topic...

What are your head!canons for these gray areas? Were they influenced by fic you've read or was it all just your imagination?

(Also, feel free to rec some fics set in these unknown or gray areas.)

Since I didn't read fanfiction until I watched all of BSG, I formed in my head what happened during the gray times. However, when I started reading fanfics some of them I read had similar ideas to how I pictured things happening (which means that it is definitely cannon . . .right?) and other fanfics added more to my version cannon by addressing things I had never thought about. 

The one gray area that I'm still trying to figure out is how Lee and Kara got to having an affair in EoJ. When I saw EoJ I thought that I had missed an episode but I didn't. 
If anyone has some good recs for this they would be much appreciated!
